Deconvolving Pig Genome Microarrays



 

Deconvolving the microarrays:

The print format comprises a single array printed using 48 pins.  The array contains 12 metarows and 4 metacolumns, with the subarrays containing 23 columns and 23 rows and an element spacing of 170 x 165 microns.  We print on microarray slide surfaces that are 1" wide  x 3" long.  The microarrays occupy a printed area located 3 mm in from the long sides of the slides, 7 mm from the top, and 14 mm from the bottom.

Red Reflectance and 9-mer hybridization images are provided below.

The deconvolution files linking array elements with corresponding gene identifiers are provided below as text files and/or GenePix Array List (GAL) format files .  Please check the numbers printed on the slide labels, and download the decode file that corresponds to those numbers.

The microarrays are coded according to the following scheme:

XX refers to the lot number of the oligonucleotides used for printing. YY refers to the print run number.  ZZZ refers to the slide number within the print run (from 1-308). Click here or on image to enlarge it. 

These numbers allow us to track individual slides for QC purposes. In most cases, we take out one or two microarrays from each print run to perform reflectance imaging and a test hybridization using random 9-mers (indicated below).
